OBL went back to Afghanistan, but after the US invasion, he escaped to Pakistan through Tora Bora, where he apparently lived for 10 years in a compound just down the road from a Pakistani military base. He was then reportedly killed by a US Seal Team 6 raid which made no attempt to capture or question him.

In July 2001, Osama Bin Laden was reported be in poor health and to have been treated at a US hospital in Dubai where he met with CIA and Saudi contacts.

After 9/11, the Taliban offered to hand Bin Laden over to a third country but wanted evidence of his involvement in the attacks (much like a regular extradition).

In July of 2001, the Taliban even warned the US and UN of an attack by Al Qaeda on US soil (yes, really) but were ignored.

Even though they share a common root (the Mujahideen) and country (Afghanistan), the Taliban, The Northern Alliance and Al Qaeda were all separate entities and not allies. The Taliban, contrary to popular opinion, did not like the opium trade (unlike the Northern Alliance) and almost completely eradicated opium production in Afghanistan by 2001.

Al Qaeda itself was never a large organisation and even hard to define entirely. Some say it is entirely a western creation as you never hear any supposed Al Qaeda members refer to themselves as "Al Qaeda." The moniker itself is said to originate from that of a CIA database of the same name.
