Also the matrix web app didn't get installed, but I think I know why that happened.
Looking at the repository for it - one of the dependencies is #firefox which isn't installed on my systems.
The repository also made it clear it was just a web-app, So why can't it just install with what-ever the default browser is?
Manually adding it worked just fine (thou the icon is a little off).

An update to my #LinuxMintUpgrade adventure:

xviewer, hypnotix and pix are in dark mode when theme and desktop settings say "prefer light mode".
Celluloid and hypnotix were both uninstalled during the upgrade, and both had to be manually re-installed after the upgrade finished. Celluloid from the repository also didn't respect the theme settings, but uninstalling that version, and installing the flatpak at least had the option to turn off dark mode.
