When I'm doing the initial work before testing, I mostly just use the default settings in Mesen. If you really want to see what I see, you can export that to a .pal file and use it with either of the NES pocket cores.
The pixel art is also meant to be display agnostic, but I use square pixels and no filters or scanlines while working on it.

I do testing with a bunch of palettes before release. Palettes that try to get close to real NTSC decoding or real NES hardware output get priority and should all be great, including the Sony palettes, NEScap, and anything by FirebrandX. I also test with Wavebeam, Hybrid, and the 3DS Virtual Console palette. Any of that has my full endorsement.
