Commuting comes from trains.

The New York Central railroad noticed some people were riding every day, so they offered special fares - unlimited rides in a given period. These were called commutation fares - the fare was commuted, not the rider. It just meant lower than usual. But soon the riders were called commuters, and then the railroads themselves. Eventually the word was used for driving too.
