I’m able to embed items like nuts and magnets in my 3D prints - I add 0.005” (0.14mm) to the X and Y dimensions (only once - like expanding a diameter) and 0.01” (0.25mm) to the total height (Z-axis). Parts were inserted and sealed into the print without a problem.

Also made sure to set the pause right at the layer that first “buries” the part. When you right click on the timeline and insert a pause, it pauses before printing the displayed layer.
