One of the main reasons why most GWAS studies aren't informative for interpreting genomic variants in individuals of African ancestry (besides their notorious under-representation in such studies) is the much greater genetic diversity of Africans versus other populations:
Greater diversity = smaller haplotype blocks and, consequently, weaker linkage between marker variants and causal variants.
African genomes may have the GWAS variants, but they might not be associated with disease.
