Anakin hears from Dooku the real identity of Darth Sidious. This misleads Anakin into thinking that the Jedi had actually been colluding with the Sith all along!

He breaks Dooku out of a holding cell in the Jedi Temple with the idea of the two confronting and slaying Palpatine. Clearly either the two are cut down by the Temple Security or they are able to escape but are probably killed by the clones on their way to the Chancellor's office as Palpatine had already initiated Order 66.

With the recent revelation of the existence of a secret Clone Army, it would appear to Anakin and many senators that the Jedi Council secretly commissioned the army in order to take over the Republic.

A possibility: while the senate discusses disbanding the Jedi Order , Dooku is finally captured and held in the Jedi Temple due to paranoia by the Jedi.

When the Clone Army is discovered the senate would push to disband or limit the authority of the Jedi Order.

This would then become a key demand of the Separatists and it would be seen by many in the public and the senate that a Republic without the Jedi and the planets that originally wished to secede is a good option for continuing peace (considering one Jedi commissioned the clone army and another led the Separatist movement)
