Part 1, Connor becomes immortal, and focuses on his time in Scotland with Ramirez. The main villian would not the Kurgan, but he is pulling the strings in the background. (Think Ed Norton in Alita: Battle Angel)
Part 2 takes places in New York in the 80s against another Immortal. Kurgan is getting closer. Maybe like an Immortal Kingpin.
Part 3 is modern day. And the Kurgan is our main villain.

In the original Tron, Flynn saves Yori from Deresolution by "bringing her back". Perhaps he created an Alpha version of the Permanence Code without realizing it.
Fast Forward a few cycles and the ISOs appear. Flynn "brings back" Quorra to life by reprogramming her with the Permanece code.
Did all this start when Flynn saved Yori and changed her code?
Could Yori be Quorra's methaporical digital ancestor?
