@MattWFoster Serum residue is always there, but if you look at MHC 2 peptides from bovine serum components & the older literature on intracellular concentration of receptor-binding-leads-to-endocytosis transport proteins like transferrin/albumin/ApoB, it is pretty clear that there is a subset of bovine serum proteins that are indicators of this type of transport process.

There is too much shit happening in the World these days. We need more cat pictures! Here is a gallery of the 3 cats not named Chip that reside at our house and one who visits regularly. Addy is 11-ish. She likes cat scratcher pads inside of boxes. Smokey is a year younger and likes hanging out with me, especially for afternoon naps. Taupie is a stray tomcat that we fed for several years. He is now living out his days in our basement. Dewey comes by daily for snacks & toy time.

@MattWFoster I don't think you can say much about the labeling reaction at the peptide level after mixing. You can sum total intensities per sample (channel) and see if some are low. (Note that tags are around 92% at tag mass and 8% in adjacent channels, so you have limits for how small intensity totals can be.) A low intensity could mean poor labeling or inaccurate protein/peptide assay. You need to fix the low channels before the final run. A variable mod search does not make much sense.

Is it appropriate to measure TMT labeling efficiency after combining plexes? Like if 10% of peptides were randomly unlabeled for each plex, what would be the observed %labeling efficiency after combining plexes? #notgoodatmath

@UCDProteomics @neely @lkpino Have you tired the instructions at https://help.twitter.com/en/managing-your-account/how-to-download-your-twitter-archive? Third party tools may not have access anymore, but maybe this Twitter option still works. You get a Zip archive you can download. I have not unzipped mine to see what the format is like. I am sure someone has tools for reformatting the archived tweets into something manageable.
