Shinjuku and Shibuya have 20+ Pokémon card shops, but most aren't worth the trip if you've done Akihabara.

Best in Shibuya: Asobuland (3.75/5) has the widest selection. Treka Crown (3.75/5) has great vibes.

In Shinjuku: Magi (3.75/5) has good selection at higher prices.

Bottom line: Akihabara first, always. These areas are a bonus if you have extra time.

Day 5 of my first Japan trip 20 years ago was spent at various Tokyo locations. I went to Ginza to meet a friend (who worked at Ricoh at the time) for lunch. In the afternoon, I went to Akihabara, then on to Shinjuku.
