Neo goes back in time to stop the Terminator from going even further back in time to kill Sarah Connor and prevent John Connor from being born. Neo stopping the Terminator prevents the Matrix from ever existing which ought to lead to a major paradox, but that will be ignored in the movie, because artistic license or something.
