I bought Gold Star Mewtwo from Laurie Honpo and Stormfront Charizard from C-Labo Akihabara. Both were labeled "damaged." Both were in excellent condition by Western standards.
The Mewtwo came from a 4.5/5 rated shop. The Charizard from a C-Labo with great damaged card prices.
Always inspect "damaged" cards yourself.
Ninnin is one of the most consistent Pokémon card chains in Japan.
Akihabara 2-go (5/5): Kyogre, Regirock, Entei Gold Stars. Main Akihabara (4.5/5): English Jungle packs. Osaka (4.25/5): Suicune Gold Star.
Every Ninnin has fair prices and genuine depth across eras. Multiple branches gave free packs for Google reviews.

You can negotiate Pokémon card prices at some shops in Japan.
At Cardon Akihabara, I found a Gold Star Torchic for a steal; the shop is open to negotiation on expensive cards. Sunrise in Osaka was similar.
Be respectful, buy multiple cards, and gently ask if a small discount is possible. The worst outcome is they say no.
